The card that you obtained first if I'm correct.
If not, the card you first clicked, but I thought the system nukes them in order of which one is obtained earlier. So if you nuke in both, and you obtained the region of your enemy first, you will win and your own region won't be nuked although the line says it was.

everybody gets nukes, however regarding the game you would have won, so theoretically it could be possible to nuke your opponant and then yourself off the game, leaving the entire game without a single colored territ. ofcourse who won that game depends on who's territ was first to be nuked!

So Wildwilliam, there is your answer to what would happen if one set played would possibly kill both players. It can't happen.
But this doesn't answer your question about which card is nuked first, but I think you can test that yourself when you are going to play a set.
