my understanding of it is that the missile defense system is in place to defend against Iran. it is unfortunate that Iran and Russia seem to be friends, because that means that the US and Russia have to find some common ground before any kind of true alliance can be established. this is not very likely since they simply seem to only be a democracy on the surface. in reality, the same people are in charge, just under the guise of democracy.
they don't want western missile defense because:
a. their allies (our enemies) are at risk of detriment because of it
b. they believe that we can very easily toss them into the "Axis of evil"
c. it puts serious weapons capability into the hands of countries that they would otherwise bully
d. those very nations from point c would enter into an alliance with the us that requires the US to act should any aggression be acted upon by anyone (Russia) because of the installation of a western missile system.
Russian generals have already said that they could nuke Poland if they continued with a western missile defense system agreement and i believe that they would do the same to the Ukraine should they consider the same route.
at least, this is how I understand the situation.
