I think anybody who knows New York City in the 1960's knows the keen interest the NYPD had in investigating the Mafia, I bet it's safe to say their frequent round-ups of the interracial, multi-gendered clientele at the Stonewall was purely in investigating the Genovese family. The fact that they arrested clients and not the Mafia-associated owners is, uhh, let me get back to you.
I think it's also safe to say that the NYPD took an active role in investigating allegations of health violations throughout the 1960's. If true, these allegations of poor hygiene in a bar in the 1960's should have maybe required more violence and mass arrests.
The identifying feature of the Stonewall was that it was the place where non-straight people could be comfortable - the Wikipedia article you're quoting from mentions that in the next sentence. That is the reason the police came, and is why when they resisted police they ignited a movement. I'm happy that you went to a Pride parade one time. This thing in Boston is stupid since us straights don't have any special rights to fight for and defend. They're just what we consider human rights. We don't need the ability to give blood or serve openly or have our right to marry who we want challenged.
Also why'd they put the female sign in there like any women would be near this thing.
