In the Philadelphia area the Church runs those organizations itself. So, for example, the schools are run by the archdiocese or diocese. They may be led by laypeople, but the Church itself has control. I'm not sure how it works elsewhere.
Like I said before, I haven't seen any Catholics (other than Santorum) get up in arms since the president executed the waiver.
